Biological Background: HDAC9 Function and Localization

  • HDAC9 is a histone deacetylase that catalyzes removal of acetyl groups from lysine residues on N-terminal tails of core histones (H2A, H2B, H3, H4), leading to chromatin compaction and epigenetic repression of transcription.
  • It represses MEF2-dependent transcription, playing critical roles in cell cycle progression, developmental events, and differentiation.
  • Isoform 3 (MITR) lacks catalytic residues and is deacetylase-inactive; it represses transcription by recruiting HDAC1 and/or HDAC3, and inhibits skeletal myogenesis while protecting neurons from apoptosis.
  • Encoded by the HDAC9 gene, also known as HDAC7B, HDRP, MITR; belongs to the class IIa histone deacetylase family.
  • Localized to the nucleus.
  • Post-translational modifications include phosphorylation and ubiquitination (Ubl conjugation), and it binds zinc as a metal cofactor.
  • Broadly expressed, with highest levels in brain, heart, muscle, and testis; isoform 3 detected in bladder carcinoma cells.
  • Keywords: chromatin regulator, transcription repressor, hydrolase, metal-binding, phosphoprotein, alternative splicing, chromosomal rearrangement.

Experimental Guidance and Technical Tips

  • The immunogen is a synthetic peptide spanning amino acids 1-100 of human HDAC9 (NP_478056.1); it may recognize full-length HDAC9 and isoforms sharing this N-terminal region. Verify specificity using appropriate controls and cell lines expressing distinct isoforms.
  • For western blotting (WB), expect a band of approximately 111 kDa for the full-length protein. Smaller bands (~60 kDa) may correspond to isoforms such as MITR or cleavage products; validate with size markers and known expression patterns.
  • In immunohistochemistry (IHC-P), nuclear staining is anticipated. Optimization of antigen retrieval and antibody dilution is recommended for each tissue type.
  • For ELISA, the peptide immunogen can serve as a positive control, but cross-reactivity with related HDACs should be assessed due to sequence conservation.
