Biological Background: CDK9 Function and Localization
- CDK9 is a serine/threonine-protein kinase that serves as the catalytic subunit of the positive transcription elongation factor b (P-TEFb) complex, which phosphorylates the C-terminal domain (CTD) of RNA polymerase II to promote transcription elongation.
Related references: PMID:10574912 PMID:10757782 PMID:11145967 - CDK9 additionally forms a complex with cyclin-K that exhibits kinase activity toward the CTD of RNAP II and is essential for genome integrity maintenance by facilitating recovery from replication arrest and limiting DNA damage.
Related references: PMID:20493174 PMID:21127351 - It phosphorylates a broad range of substrates, including EP300, MYOD1, AR, the negative elongation factors DSIF and NELF, and histone H1.4, thereby regulating diverse processes such as muscle differentiation, androgen receptor signaling, and chromatin structure.
Related references: PMID:10912001 PMID:11112772 PMID:12037670 PMID:28539972 - P-TEFb also participates in cotranscriptional histone modifications, mRNA processing, and mRNA export, linking transcription elongation with chromatin remodeling.
Related references: PMID:15564463 PMID:19575011 PMID:19844166 - CDK9 is involved in cytokine-inducible transcriptional networks, such as TNF-induced RELA/p65 activation and IL-6-induced STAT3 signaling, and is implicated in viral pathogenesis and cardiac myocyte enlargement.
Related references: PMID:10393184 PMID:17956865 PMID:18362169 PMID:20081228 - The protein localizes to the nucleus and cytoplasm, and is also found in PML bodies, consistent with its roles in transcription regulation and DNA repair.
- CDK9 is ubiquitously expressed across tissues, reflecting its fundamental role in transcription.
- Additional functions include phosphorylation of KAT5 to promote histone acetyltransferase activity and modulation of histone modifications such as H2B monoubiquitination, H3K4 trimethylation, and H3K36me3.

Experimental Guidance and Technical Tips
- This monoclonal antibody was generated against a synthetic peptide corresponding to amino acids 273-372 of human CDK9, a region likely conserved across human, mouse, and rat, consistent with wide species cross-reactivity.
- For Western blot, an SDS-PAGE band around 43 kDa is expected for CDK9; however, post-translational modifications or splice variants may produce additional bands. Verify by using proper negative controls.
- In immunohistochemistry (IHC-P) and immunofluorescence (IF/ICC), titration of the primary antibody and optimization of antigen retrieval conditions are recommended to achieve optimal signal-to-noise ratios.
- The knock-out validation indicates that this antibody recognizes its target specifically; nonetheless, each laboratory should validate the antibody in their own sample and assay contexts, ideally using knockout or knockdown controls.
- This antibody can be used in immunoprecipitation (IP) to enrich CDK9 and associated complexes; for subsequent analysis, consider using antibodies targeting different epitopes to minimize interference.
